In the movie we see a sequence of both Gerald and Ivo Robotnik, using virtual reality glasses, to bond and grandfather and grandson.
It's a beautiful and funny sequence in wish we see them do things they never got to do before. The deleted scene is part of this sequence.
Robotnik is first seen with a scraped knee, but instead of offering comfort, Gerald silences his grandson's cries by covering his mouth, true to Robotnik's style. Next, he gives young Ivo a "Best Grandson" badge, playfully tapping him on the nose, which leads to Ivo kneeing him in the groin. The scene ends with Gerald reading a bedtime story before scaring Ivo with a terrifying alien mask when the lights go out.
